FFXI was originally made for the PS2 and long dead on that platform, it's been kept alive on PC and 360 but drastically reduced in capacity over the years... it's basically a dead game on life support held together by a skeleton crew of staff so it's not really worth their time.
It probably does depend on how many people would have played retail at this point if nas (or any community servers) weren't available. I believe that the answer is not a lot - there are probably two major reasons for people being here instead of retail: (a) they want the classic era game and/or (b) they hardly have time to play anymore and don't think that a few hours a week are worth the subscription. Neither would switch to retail if nas were to shut down and I guess that profits from the few who do are "too few to be worthwhile". If they had a classic server they could bring a lot more people who play on servers like nas but as you said that will require development costs that are probably not worthwhile as well.
Still that's not my major point here - the real point is that larger companies do not really "play logically" when it comes to their IP - What would Nintendo gain by investing time and money to whack-a-mole every website posting a link to a ROM of the original Super Mario? They wouldn't see a penny from an increase of the game's sales simply because they don't sell that game anymore and haven't been selling it for decades - and yet they insist on doing that no matter how bad PR they get for it.
Bottom line - if you ask me what can happen to threat the existence of community servers, I would say acquisition and/or change of ownership of S-E, especially if the new owner is a multi-billion dollar media company.
