I started up the game with my alt for the first time when already having my main logged into the game and the controller I use which is a 360 controller is controlling both clients at the same time. So I checked the settings in the config and I don't have "enable gamepad when game is inactive" checked. Is there another setting that I am missing somewhere that is doing the same thing?

You need switchmon, link is on downloads page, it's the only thing you can use to fix that, I recommend changing the switchmon hotkey for next window to like.... The start button and temoving the take screenshot or whatever from the ffxi gamepade setup.
